I am about to have my alh jetta flash tuned through the obd2 port. Is it ok to leave my color mfa dash in the car or is it better to put back an OEM dash? Want to make sure that I will not have a problem.

Dependent for adapter used for flashing ECU.
Most original adapters for tuning work without problem. Most of China-clone adapters does not work correctly.
But I did not check all types of adapters.
For guaranteed operation, you can disconnect the K-line from the dashboard (remove wire from pin 25 in blue socket).

Добавьте данные об автомобиле в подпись (профиль -> подпись). Чтоб не спрашивать постоянно... :)

The cars going to a well known tuner here. But I will disconnect pin 25 just to make sure. Thanks for the support.
